The Space Pirates Labs and Phazon Mines in Metroid Prime is very damn spooky.
The Silent Realms in Skyward Sword are just the worst for my heart.

Agree with the Jurassic Park one. Was chilling without music during those scenes. That and the creepy smiling image in the ghost ship in wind waker (pic attached). The smile would go away when you went into first person 😬
