Hello, I’ve put a clear case on top of my new 3ds xl and theses black circles and lines have appeared but their not on the console itself.
Anyone faced a similar issue and if so is it fine?

It is because the case is smooth inside. Its basically just sucking onto the device since it’s smooth pressed against smooth.
It’s just silicone case touching your 3ds case and making vacuum effect. Nothing to worry about.
