I don’t think you can. It happened to my Pokémon 20th anniversary new3ds. I sent it to Nintendo with a claim the bottom bezel etched the upper screen and shockingly at the time, they replaced the unit. So ever since then I leave the little felt pad it came with between the screens when I close it 🙄

This is permanent damage unfortunately from screens rubbing upon each other. Only way too resolve issue is getting a new screen lenses. Also there is glass screen lenses that will not scratch as easily if you are already changing front panel

Now is a good excuse to replace it with a glass lens.
I have a tempered glass screen protector on one of mine.
