You can also use one of those dock chargers and charge it via those two gold colored tabs.

I had this issue and I thought it was the port. Bought the wrong dock (the 3ds xl cradle-not the new 3ds dock is like $70-it was a nintendo club exclusive item) but yeah it was the charger as well. Used the cord that came with it and just got it back up and running today.
