Honestly I want more space stuff. The final stretch of the first game was just beautiful.
Barring that, better environments. Too much desert/dead land in the first game.

Tachy brought back to life from the memory stick that Eve threw into space.
Day and night cycle.
Also, Naytibas drawn to lights and sounds, not to mention those that can get aggressive at night. (For example, if you fire a weapon out in the open or cause an explosion, a random Naytiba will be attracted to its sounds and can attack you.)
