I’m a little confused why it seems like backwards compatible Xbox 360 games have a separate storage system or something?

They do, because they had to make it compatible with the way cloud saves on an actual Xbox 360 work, so that if you own both an Xbox One/Series consoles and a 360, you can use both without any issues.
