Because DS games were never meant to be widescreen in the first place. Have you not seen how the screens look like from ds phat to dsi xl?

You’re playing on a 3ds ‘not in native resolution’ meaning the pixels are stretching
Try holding select or start when you starting up the game for the original resolution

It’s a compromise to get a reasonable scale factor as the 3DS screens are a different resolution, if they scale to the absolute edges it would look even worse than it does.
If you want to play NDS games with perfect graphics, get a DSiXL.
