Mega Man X (technically not Nintendo but was a SNES exclusive) has exactly one bat that resembles the classic Mega Man bats. The rest have a new design.

It’s two of the same enemy, but in Fire Emblem: The Blazing Blade, on the Hector Hard Mode version (and maybe others) of Cog of Destiny, there are 2 female Druids near the boss. The rest of the Druids in the game are male (including the playable one).
The female sprite comes from the previous game, The Binding Blade (only released in Japan). There are enemy female Druids and 2 playable ones in that game.

Not sure if this counts since mission mode exists but Pikmin 3’s story mode only has one Spotty Bulbear, Puffy Blowhog, and Red Spectralid.

The orange geemer in Super Metroid. It’s inaccessible when you first go through this tunnel. Then later when you come in from a different door to get on top of the tunnel, the geemer is gone. It also has unique behavior in that it always walks towards Samus.
